The simplest, least invasive way to install a CT monitor would be to simply clamp it around a 2 or 3-conductor cable as it comes out of the breaker box. But this means the sensor will see both legs of the target system, with currents in opposite phase in each leg. Will the CT still output a signal proportional to the system current? Or will the opposing currents in the 2 legs cancel out?

no, current sensors must be placed around only one conductor of a circuit. You can measure on either the hot or neutral but both can't go through the monitor.
